Black spots (and the random blue one too) represent squares the king cannot move to as they are protected by pieces already in place.
green spots represent the squares the king can move to without being in check.
Once the queen is brought into play, this can be moved into a position which is provides check mate.
Had a long day at work and it's been a while since i played chess.. Does that not work?

Qxb3+ Ke4
Qd3+ Kd5
Qf5 mate
Black has one option for the first move which would give
Qxb3+ Kc5
Qc4 mate

If black replied to Qxb3+ with Kc5 then Qc4 would not be mate as black could go Kxb6

It's difficult because there's more than one way depending what black does, just like the last time a chess puzzle came up.
The first move though is queen to A5.
Blacks next move is irrelevant - nothing can stop what would happen next (I don't think). So let's say he moves his pawn to try and Queen it.
White moves Bishop to A6 putting king in check with the queen.
Black obviously has to move out of check - king to E6, C6 or E4.
King to E6 means that Bishop to C8 is mate
King to E4 means Knight to G5 is mate
King to C6 means Queen to B5 is mate
I can't find a scenario whereby Blacks first move is important. There may be some knight hopping I haven't considered but I can't see it.
If instead of moving the pawn, the black player moves his king then the scenario changes a little but the outcome is the same - 3 move mate, but black would be unlikely to move the king unless forced, especially with the potential of a game changing second queen.

The problem is black's first move. Instead of moving the pawn, black could move knight G1-F3 and ultimately take the white knight so all the above is redundant. So forcing the king to move after putting it in check straight away is what I thought is the way to go but I'm still not convinced it's possible in 3. It's doing my head in!

I don't think that can happen?
queen to A5
black knight to f3
bishop to a6 puts king in check, so the king has to move before the knight can move again, so the knight never gets into position to take the white knight.

When the white knight moves to G5 it's check, not checkmate because the black knight now already on f3 can just take the white knight on G5

Something along the lines of
WQb3-BKe4, WPf3-BKf5, WBd7-Check Mate
Black King could move to C5 first move but not had time to check if White can check in 3 moves if that happens

not quite - King moves straight away to E6 and so white can't get checkmate
If the king moves to E6 on blacks first move then the next white move is bishop to C6.
From there the king cannot move to any square without putting itself in check. It's not in mate yet, but it cannot move. So Blacks second move is completely irrelevant so the final white move, queen to D5, makes it mate in three turns.

If black plays Knight e3 second move the queen cant mate on d5 as the black knight will be attacking that square

It can't though can it?
Queen to A5
Knight to E3
Bishop to A6
Black king in check so must move. The knight can't get there as the king must move out of check and it occupies the square the knight would take. The king can only go to E6 (then queen to D5) or C6 (then queen to B5)
Either way it's still check in three.
It's a poor question because there are so many variables and so many answers, but whatever black chooses to do, provided the first move is white queen to A5, white wins in three if it reacts accordingly to Blacks first move.

My understanding of what you originally said was
Qa5-ke6
bc6-black moves
Qd5 check mate
I am saying on blacks second move (when it is not in check) it can play Knight to e3 which stops you d5 mate
I want you to get the answer cos its doing my head in but that isnt it. Let me look at the amended version youve put above and see if that works

So the black moves Knight to E3 scenario pans out like;
Queen to A5
Knight to E3
Bishop to A6 - king in check
King moves to E6 OR king moves to C6
Bishop to C8 OR queen to B5
